I see Meisha Merlin books on the shelves at Borders pretty regularly.
Chad was able to get Sean Stewart's new book, published by Small Beer Press, off the shelf at Borders too, which pleased me inordinately because I thought we'd have to order it.
I don't like shopping at Barnes & Noble, but I've been told in the past that the availability of smaller press stuff at Borders and B&N are more a function of individual stores than the overall chains.
